Begins with the end of the two parter, with the hairy, vicious Magog invading the ship. The genetically enhanced Tyre and the scrawny Earth-native Seamus get captured and implanted with Magog larvae (think BIG maggots) and Trance, the mysterious purple girl, is able to remove them from Tyre because he's stronger. However, they'll have to figure out a way to get them out of Seamus and that remains a back story for most of the season.
Romy (short for Andromeda), the ship's android avatar, gets more aggressive and goes on spy missions-- and also begins to wear a weird blue/black wig that makes her look like an anime character. Their peaceful Magog shipmate, Rev Bem, leaves their company, shaken from the experiences with the Magog worldship that they narrowly escaped from in the Season One finale. One of Season Two's best episodes is a time travel story in which Trance trades places with her future self and the crew isn't sure what to make about that. She's clearly more mature, also a different color, gold, with long red hair. She's almost an entirely different character. The Captain of the Andromeda, Dylan Hunt, gets closer to establishing some semblance of a new Commonwealth. The last episode of the season tries to outdo that of the first year and succeeds in creating a nasty, new villain in the form of these vicious insect-like creatures, but the cliffhanger doesn't pay off when the story resumes in Season Three.
