Babylon 5 gets a new commander, Captain John Sheridan, a war hero. Commander Sinclair was recalled to Minbar under mysterious circumstances. These two characters are polar opposites of each other and it took me a while to get used to Sheridan since he's a bit pompous. In the second episode of the season Delenn emerges from her chrysalis and has changed her form--she is partly human. Sheridan also learns of the reason why the Minbari suddenly surrendered to Earth in the Earth-Minbari War ten years earlier. The Minbari discovered that the souls of their dead were being reincarnated into humans--and they had found this out when they had abducted Sinclair all those years ago.
Dr. Franklin searches for a way to bring Garibaldi out of his coma and does so with a piece of alien technology he found towards the end of the first season. This device can take energy from one person and transfer it to another.
There's an amusing episode when Ambassador Londo's three wives visit him and he has to decide which is his favorite. In the same episode Talia's ex-husband, who was a part of the Psi Corp, comes to the station and offers her a way to leave that organization. Then, Talia's boss, Bester (Walter Koenig) has her investigate a purported "underground railroad" for psychics who don't want to register with the Psi-Corp. If the don't join then they are forced to take a drug which subdues their ability--and drives them insane.
Things escalate between the Narn and the Centauri. The Centauri Emperor visits Londo and divulges that he wants to expand their power--and that they'll invade Narn, which used to be a slave race for the Centauri. A human named Morden shows up, explaining to Londo that he's able to "make things happen" and that he works for a powerful force. They are The Shadows. Later, when G'Kar, the Narn ambassador, asks Sheridan for help in the new Narn/Centauri War, Sheridan explains that his hands are tied and that Earth won't commit to help. In fact, it seems that the Earth's government is becoming corrupt and even deploy "The Nightwatch" to the station. Their members report anything suspicious to the authorities.
In the last few episodes telepath Lyta Alexander (Patricia Tallman) returns to the station and Lt. Keffer (Robert Russler of VAMP), a minor character the past two seasons, discovers that the Shadow's spider-like ships are hiding in Hyperspace. His craft is destroyed. And as the Narn/Centauri war escalates Earth government signs a non-aggression treaty with the Centauri, who are also in league with The Shadows.
