Although they killed off main character William Boone in the first episode of this season, he sort of makes a re-appearance early on in the season, only to be killed off for good (presumably). The one responsible for his death is Zo'or.
Since the series needed a new lead, they created Liam, a half-alien hybrid, who matures from baby to adult in mere minutes after he was born. He also has all the knowledge of the Taelons and also of his mother, Siobhan (Kari Matchette). She was in a few episodes the previous season. Genetically his father is Agent Sandoval, as the alien who "impregnated" Siobhan needed the genetic material.
With the help of Lili Marquette and Auger and the Resistance, he's given a forged identity, based on a soldier who was presumed dead, and basically picks up from there. He becomes Da'an's protector and Da'an is the only Taelon who knows Liam's secret.
Da'an says that Liam is integral to the future of both the humans and Taelons.
In one of the early episodes of the seasons Liam's shuttle has an accident in inter-dimensional flight and ends up on a parallel earth that's also fighting the Taelons. There's a double for agent Sandoval, who is a good guy, and also for Lili Marquette, who is evil and working with the aliens. A woman named Maiya is married to this Sandoval, whose name is Jason. After he's killed she decides to go back with Liam to his world and several episodes explore her dealing with living on a parallel world. The most interesting episode is the last one we see her in, in which she has to merge with this earth's version of Maiya or they'll both end up dying. I thought it kind of weird they introduce this character only to get rid of her so quickly.
What it did do is make the Sandoval character more interesting, as he develops feeling for her. And it's revealed that Agent Sandoval's CVI is malfunctioning, so that he's not so controlled by the Taelons. He begins to think for himself and has his own agenda.
Also, Jonathon Doors, leader of the Resistance, comes out of hiding and decides to run for President, though he's set up by his own son.
It's revealed that the Taelons want to genetically engineer humans to fight an upcoming war with another alien race, the Jaridians. It also happens that these two races are related, as they have the same ancestors.
